It's great that you've Windows AD SSO setup with BO 4.1 SP6, that's one of main pre-reqs needed. Are you getting stuck at the OpenDocument Login Page, if yes, then you'll have to update the port for OpenDocument from CMC -> Applications -> Process Settings (or whatever that option is) from 6405 to 8080 as you've already setup SSO to work on Tomcat port 8080.
